There's a ton of things to do and it really depends on what you like. Hopefully it won't still be raining in two weeks, but that shouldn't stop you from having fun. I'm not sure what part of they bay you are in, but there's the obvious places in SF: fisherman's warf, shopping downtown, museums (exploratorium, sf moma, de young, academy etc). I recommend tapas and sangria's at Cha Cha Cha's on Valencia or Haight (if you're foodies). If you're outdoorsy, you can head up to the north bay and hike around Muir Woods, visit the cute shops in Santa Rosa or even the Snoopy Museum. Christmas in the park is happening in SJ and you can make a day of that visit by going to the tech museum and grabbing a bite in downtown SJ. San Pedro Market has lots of good eats and brews. There's also a ton of restaurants to explore thats walking distance. The Winchester house is pretty cool too and you can visit Santa Row and Valleyfaire since its right across the street from each other. Hope that helps.

You could go to pier 39 and shop around there (dont forget in-n-out!), go to the embarcadero and walk around there and view downtown, you guys could take a ferry to sausalito or alcatraz, walk down the golden gate bride, show her the new bay bridege, walk around yerba buena gardens, you could go to the metreon for a movie, also you could take a drive to napa for the day and go around wine country. As for food, there are many food choices at pier 39 and there's also and VERY yummy restaurant called the pier 23 cafe, the name says it all and there are also many restaurant choices along market street. Hope you two have fun!
