First of all, you need to know if the program has registry values. If these exist you might indeed have problems that the computer still thinks the program is on the computer. To seek this out, you simply open the Registry Editor, using Run -> 'regedit', and search for the program name. If the program has registry values, you can simply delete them in which case you did the same thing as the uninstaller would have done for you.

Deleting the folder doesn't remove the registry entires or system files associated to that software. There are ways to manually clean everything out or you could use third part software, but the easiest way would be to just reinstall the program then uninstall it again correctly.
