Experience. There are no hard and fast rules, but typically a Kanji in isolation is more likely to have the Kunyomi reading and Kanjis strung together will typically more likely than not have the Onyomi readings. The more Kanji there are, the more likely they will be to have the Onyomi readings. If you're serious about learning Japanese, you should know it's not easy. There aren't any shortcuts for a lot of things, including Kanji. You'll just have to build experience.
