Toby's Estate is no different than any other Starbucks or similar establishment in the city. If you want a cute cafe, try Sara Beth's.

If you plan to get out of Manhattan, then I highly recommend this place: http://www.yelp.com/biz/pates-et-traditions-brooklyn?nb=1 It's one stop from Manhattan on the L train, in the trendy Williamsburg neighborhood of Brooklyn. Very cute and cosy, friendly staff and most excellent coffee. If you're staying within Manhattan, then you would do well at one of the 9th St Espresso locations (although some more than others can be a little too cool for school): http://www.ninthstreetespresso.com For tea, check out Physical Graffitea which happens to be on St Marks, the main drag of the East Village on which you will find the tenements on the cover of Led Zeppelin's... you guessed it... Physical Graffiti. I'll give you a wildcard as well, Podunk in the East Village. They do a "high tea", it's uber "cute and cosy" and oozing with charm. For a one time experience I think you will enjoy it, but I'm afraid they do charge a truly absurd amount of money for a simple pot of tea: http://www.yelp.com/biz/podunk-new-york?nb=1
