Are you using "Subject-tracking AF"? See page 156 of your manual. Are you locking the focus instead of letting it run as explained on page 162 of your manual? Autofocus for movies is a challenge for DSLRs. Consider using Manual focus.

That's right. You need to learn manual focus... the only way to shoot video anyway.

What you're missing is the fact that video is best done with manual focus unless you want to make your viewers dizzy with the constant in and out focusing done by the camera's AF system.
